This happened after Luffy was kidnapped by Higuma and was on a boat off the coast. The Coastal King attacked them immediately, and while Higuma was eaten alive, Luffy was left there to sink. This was most likely after Roger’s death, when he returned to the Holy Land to join up with his family, likely as a part of a broader mission.

It wasn’t that Shanks wanted to get rid of the mark specifically and couldn’t. It is just that saving Luffy caused the World Government seal to be torn off Shanks, inadvertently.
